As we can see in Halo 4, as soon as the Covenant stopped being a good business opportunity, they left. Some Brutes actually sided with the Elites, but only a very small few did.

The majority of Hunters did side with the Elites. Why some decided to stay with the Prophets is unknown. The Grunts that decided to go with the Elites were Veterans and most had earned the respect of the Elites. The Jackals chose to side with the Prophets and Brutes in the Covenant civil war for unknown reasons, but it is speculated that it is due to their dislike of the Grunts which have sided with the Separatists.
